Re-organize directory structure

The top-level of the atmospheric_physics repo is getting cluttered, so to help with the organization all of the physics scheme directories should be placed under a schemes directory, while all of the official Suite Definition Files (SDFs, e.g. suite_abc.xml) should be moved underneath a suites directory. Finally, the current test_sdfs directory should be named test_suites for consistency.
