Для нормальной работы мне не хватило в репозитории двух этих файлов.
https://github.com/yiisoft/yii2-app-basic/blob/master/web/index.php вот этот
и для работы через apache
в файл .htaccess

RewriteEngine on

RewriteCond %{REQUEST_FILENAME} !-f
RewriteCond %{REQUEST_FILENAME} !-d
RewriteRule . index.php
