Shulker inventory add is broken

Preface: I'm not sure whether this is due to enigmatica or the specific mod

I had a crystal shulker box from the iron chest mod. I stored most of my random items at the top (just shift clicking them in), while the ingredients for the current item I was trying to make were at the bottom.

When I added stone into the shulker box from the inventory (by right clicking), all of my items down the bottom were deleted );
