I don't know if this is possible, but I'd like to have a clean "everything" view, without the "firefox" or "default" options, and just a tree list with my own shelfs and folders.

It is possible to turn off the browser bookmark integration in settings, so the Firefox shelf will not be shown.
The default shelf is firmly tied to the add-on base functionality. It is where bookmarks/archives come when they are made with the keyboard shortcuts or bookmarked through iShell without specifying the path. It is necessary to start bookmarking when no other shelves exist, so its removal/hiding looks not practical. What will happens if just to hide it from the everything view should be assessed, but this may affect export of the everything shelf. May be I'll add an option to soft-delete it (it will exist, but not accessible through the UI).
