I have a bulk of videos in varying formats (mkv, mp4, etc) and sizes (1080, 1440, 720), is there a way to have them all formatted to h265 in their respective sizes and then delete the original but have them saved in the same destination as the original was?

That is neither. It is already options. Handbrake does not upscale so using one of the "... 2160p 60 4K HEVC surround" presets will output the same resolution that the source file is. There is a check box for replacing the original file under then advance options.
