If the user changes the colors for covariates in the GUI Builder the colors on the legends should be the user selected colors on the expanded pdf and should be included. Continuous legends don't seem to even display colors.
Colors in breaks on expanded map legends and breakpoints do not seem to match breakpoints selected in map.

I cannot reproduce what I thought this issue was: covariate colors changed in the builder's covariates page did not affect the covariate colors used in the expanded PDF. I could not reproduce that. Everything appears to work as expected.

Another possible interpretation is that changing covariate colors in the viewer's display properties dialog doesn't affect the colors in the expanded PDF. This is certainly true, but long standing behavior. No changes made in the viewer affect the builder's map properties. We can consider changing this behavior (it is probably hard) but it's not a show-stopper.

You also mention continuous covariate legends not displaying colors at all. I could not reproduce that behavior.

Another issue is that the breaks (and hence colors of those breaks) in the PDF are not the same as those chosen by the user. This is also long-standing behavior both here and in the viewer. We can discuss but it's not a show-stopper.
