Since Numpy 1.x reaches end of life in approx. 7 months, support for numpy 2.x should be implemented

Current dependencies blocking support:

  • cellpose
  • alphabase

After upgrading cellpose to 3.1.1 I tested the complete workflow and by manually overriding alpha bases rdkit==2024.3.3 requirement I could run everything with numpy 2.0.
