When I convert a single file prot.xml file using idconvert, here's what I get:
[AminoAcid::Info] Invalid amino acid symbol:
Error processing file

You're trying to convert to mzIdentML? Sounds like maybe there's an empty string for a pre or post amino acid where there shouldn't be (according to mzIdentML: it may be valid protXML). Can you share the file?
