The data formats for input and output should be refined according to the FAIR principles.
The following projects should be considered:

PIMS supports a variety of image formats, including BioFormats
BioTracks defines a file format for cells tracked through a time-lapse microscopy stack (see ROI handling: data format #5)
OME for image metadata (partially implemented in TIFF stack reader)
ImageJ ROI format (partially implemented in src/io/roi.py)
