One sided conversation

I'm having some issues with archive.php.

All of the exported html messages are a one sided conversation where it is missing all of my replies to the contacts,

I have added my apple ID at the top of the contacts.txt file, with no success. Have tested this with the another account and it is the same. Is this the actual intention and I just misunderstood this tool, or is it expected to show replies in a conversation with the contact?

I can see all my replies in a separate HTML file that just lives in /messages/. broken up by month.

It is not the actual intention; I don't know what the problem could be for you unfortunately. Maybe you're using your Apple ID but your messages are actually using your phone number instead?
