Use the rectangle selection and select the area. Then use the menu Image > Crop to selection. If the image is layered, you can keep only the current layer with Crop to selection and current layer.
When holding Ctrl key, the pen and shapes are aligned to the pixel grid. To prevent antialiasing, enable the Aliased button in the top toolbar.
Select the layer in the stack. There are tools in the layer stack to move/rotate/zoom layers. Otherwise you can use the Edit shape tool and click on the layer content in the image. You can move and resize as you would with a rectangle shape.
Once you have selected an shape with the Edit shape tool, do a the Right click or hold Alt while doing Left click on the points of the shape. The corners allow to rotate and resize while the sides allow to shear.
