It seems like the custom application by Shopify is targeting BTCPayServer 3, which is using the deprecated API versions and causes it not to function normally. To do that, you'll have to revise your app to use the current API by Shopify. The second step Shopify suggests is to hire a Shopify Partner if you are not able to reach the original developer.
