Increase maximum file limit

For some simulations on ICCluster, the current maximum open file limit fails to run some simulations. We should increase the file limit to 1000000, and, even better, add an option in the simulation.toml to set the new file limit, and then also copy that to the iccluster machines and call sysctl -p to activate it.
