Running in batch mode

In Wendi's version (the one we want to make an official release) apparently one can close the graphical window and it will still continue to run (much faster, without a need for visualisation). Ideally, its should be even possible to run it completely in command line mode. This would be very important for batch processing of data, and useful for automated tests.
