It corrupts/changes waypoints. I completed a character on Normal, did NOT pick up the Halls of Pain waypoint so that I could farm Pindleskin (just for testing purposes for when I unlock Hell), loaded the character up into the editor to change an item I just picked up, got back in-game and noticed I now had the Halls of Pain waypoint and the Nihlathak portal was gone.
