Enhancement suggestion

Currently, the config file includes variables, paths and parameters that must be changed by the user in order to use the pipeline in their chosen dataset or project, and others that shouldn't be changed or are expected by the pipeline to have a specific name or structure. As suggested by @SiyiSEA in the bioinformatics meeting, a solution could be to have a config file for the parameters to be changed and a different one for the unchanging ones. The pros and cons of this can be further discussed.
