It seems that most/all of them are broken yielding 404 Github page when opening in web browser. Trying to update modules locally results in "failed to retrieve git repo" or similar message

I'm having the same issue. Can someone please advise on this.

      fatal: clone of '[email protected]:emscripten-ports/program_options.git' into submodule path '/home/****/src/boost/libs/program_options' failed

This repo isn't meant to be used by itself (though it might be usable, I'm not sure). It's used by emscripten as part of the ports system. When you use emcc -s USE_BOOST_HEADERS this repo is fetched and used automatically for you. Emscripten's other.test_boost_graph test verifies that this repo works as expected there, and it passes on our CI,
