@anchwr noted in the FOGGIE runs that some DM particles near periodic BCs aren't written to disk. I've confirmed this in a test simulation. They aren't lost because they reappear in later datasets. I suspect that particles that are in the ghost zones aren't being passed (or filtered somehow) to the I/O routines.
