Sure, thanks for you attention, this pipeline is not completed yet, though it does works. Can you supply more infos about your trying? Any way, there will be a runnable README before the next weekend.

Hi,
I have tried the hic.py, and there are 4 point:

  1. cooler digest generate fragment-delimited genomic bins by a wrong way.(compared with DLO-HIC and the hic-pro )

  2. I have finished a pipeline like Hi-C (in shell version) and trying to make it more like a tool by flowsaber. if i wanna use my own genome, what should i do?
  3. As the foundation of python is rather poor, it was not very easy for me to understand. Even though I understood that the tool was very clear enough for someone with a solid foundation in python.
  4. and the last one is: what is pgzip? It appears here(line 16)https://github.com/flowsaber/flowsaber-bio/blob/main/hic/environment.yml

  1. no idea of the cause,but the pipeline is able to use customized bed input and also the genome. Still need documentation.
  2. Pgzip is a compression software just like gzip but is faster and also suits for genomic data.
