So I was using Infection Monkey to simulate an attack for a class I have. I tried to download it on my own device, and it got flagged for having a trojan. I read that some antivirus applications may mark infection monkey as malware, but a trojan???!!! Please inform me if this is normal or not.

It's not abnormal for antivirus applications to raise flags about Infection Monkey. How they classify it will vary from antivirus to antivirus. Verify the hashes of the files you downloaded against the published list. As long as the hashes of your downloaded artifacts match, you can add an exception to your antivirus to allow you to run Infection Monkey.
Make sure you remove the exception after you're done running Infection Monkey. If you're trying Infection Monkey out for a class, a better approach may be to use VMs instead of adding antivirus exceptions on your device.
