Protein set and parameter file the output folder

The current output folder structure makes complicated to understand what proteins and what parameter file were used when multiple species are run from the same input csv. This is especially true when multiple species use the same protein evidence/parameter file. Here I suggest to add a sym link to the protein database as well as the parameter filem in the species specific folder.
