When you eg set automod to mute a user after 3 warnings, and you warn the user quickly like 4/5 times. It's causing to give additional/extra warnings after the mute. With the same number of warnings:

Not sure if this can be adjusted to consider automod actions after the (in this case) mute was given.

Just to be sure, the number seems to be the same on the embed, but are the warnings duplicated when you check the modlog?

Sorry, forgot to mention that. It's only a visible on the channel/DM logs. Doesn't affect the warning number at all. That still adds up. Though the additional warnings given after the mute caused by rapid-mutes is not something I think that can be solved easily as any additional warnings given after that can be legit. So that report on my end can be ignored.
