Is it possible to compute multiple sequence alignments, or is the available software limited to pairwise ones?
I confess myself naive in the field... could anyone provide a hint as to how to use the alignment scores to cluster sequences by similarity?
P.S. Are you planning on updating your SPRINT to use embeddings? Incorporating context could give a twist to PPI prediction, perhaps allowing a better use of homologue PPIs in different organisms where sequence similarity is low (thinking of the way SPRINT uses seeds) but aminoacid properties are similar (exploiting a more powerful alignment strategy with the embeddings)?
