See ROI population logic starting at https://github.com/ome/bioformats/blob/develop/components/formats-gpl/src/loci/formats/in/IMODReader.java#L260. One Shape per ROI is more consistent with how OMERO thinks of ROIs; see curated/imod/jcb/ in particular for a test case.
