Use namespace to properly wrap different module

Is your feature request related to a problem? Please describe.

Currently Sophiread have all of its function and class in the same global namespace, which is fine as a standalone application.
To use it properly with other C++ application, namespace need to be added for each module so as to avoid name clashing.

Wrap each modules in their corresponding namespace.
