Update Rancher Distribution Directories

Update documentation with correct list of directories used by rke1, rke2, and k3s
Issue description:
The current documentation has a list of directories used by rancher distributions as mentioned below:
https://ranchermanager.docs.rancher.com/how-to-guides/new-user-guides/manage-clusters/clean-cluster-nodes#directories-and-files

But, a few directories like /run/secrets/kubernetes.io, /var/lib/etcd do not exist.
This might be an old list. Also, as per customer's update On any CIS hardened OS rke2 would not be installed under /usr/local/.
