Can someone help me to remove some directories?

http://wiki.ccnstudios.com in this wiki I like to remove the /Home directory which I believe was created by me. However I need to clean up the directories and when I clean the Home or home directories the entire wiki malfunctions.

We like the site to look like

http://wiki.ccnstudios.com/freeform/ ....

http://wiki.ccnstudios.com/unity/ ....

and so on.

However there is a confusing Home setup which we tried our best to handle with the domain name on top of the URL but something I did not setup properly.

I dared and removed directories, but I am stuck with /home there is an untitled page if I removed the whole site reverts to Admin.

I missing a piece of know-how.
