Look at iotbx.cif/ucif as part of cctbx and include validation tools.

or perhaps MMDB (from CCP4). See http://www.ebi.ac.uk/pdbe/docs/cldoc/object/cl_object.html This doesn't do bonds itself, but there is a separate library that does.
