store user color choices in downloaded trajectory

Use Case

Users would like to be able to download a trajectory that overwrites the default loaded color selections with their choices.

Part of closing #510

Acceptance Criteria

After making color selections, those changes should be reflected in the downloaded trajectory file

Should this be optional and should the user be prompted to confirm their preference when downloading?
