I have a few folders with a .hidden file (notably in ~), in order to hide some files and folders out of the way.

Portfolio (1.0.0) does not seem to hide those. Like in Nautilus, they should be hidden just like files and folders with a dot.

To be clear, this isn’t about any file starting with a . (those are hidden properly), but about files and folders that are listed in a .hidden file :)
