I ran into the same problem (see regexhq/regex-username#4). I believe the root cause is that since npm v3, it tries to flatten the dependency tree, so node_modules/make-lint/node_modules doesn't exist.

My workaround was to add LINT = node_modules/.bin/eslint to the top level Makefile.
