I have two factor auth (TOTP) enabled on my dns.he.net account. Is there any way to use this plugin?

No.

Hurricane Electric have updated their DNS service to support setting TXT records via the same mechanism as Dynamic DNS, so in theory you can now use that. This works fine when using 2FA as each entry can have a separate update password defined.

The code will need to be updated to support using this technique. I plan to do it real soon now as I'm a HE user and I need DNS auth to work.

i published a snap package certbot-dns-he that uses Dynamic DNS to update the TXT record in case anyone find this thread like i did.
