I have ran the run_yahs.sh file with the test assemblies provided and generated a .hic and .assembly file. After putting both files in JBAT, I noticed that you can only manually edit the first scaffold and the rest doesn't have scaffold outlines or anything to suggest that we can move different segments around. I have also tried this with my own assembly with the same results. I was wondering if this is normal? or should I be expecting to move all the scaffolds around?

Which version of Juicebox are you using? I know there are some problems with newer versions of JuiceBox. You may have a look at the discussions in this thread #4 (comment).
