Update topics to replace instances of Agent with Alloy #34

PR Description

The PR focuses primarily on replacing agent with alloy in the places where the binary is referenced and within config file snippets.

Some additional edits are:

  • fixing metadata that was missed in an earlier PR
  • removing flow-specific bits from config files - example where flow mode is explicitly configured as an env var
  • removing empty spaces at the ends of lines (as they are found)
