I made a few updates based on our discussion and would be happy if they are useful to you:

Updated main testfile to add option to pass an input file
Added a validation script so we can compare against the default smoke test (GPU for now)
Updated CMakeLists to add a debug flag option and create needed output directories for visualization
Added a README and BUILDING file
