Merge pull request #838 from kysrpex/fix_several_docker_tools

Fixes cb_ivr, basic_illumination, mesmer, quantification, s3segmenter, unet_coreograph, unmicst, ashlar and all the qiime2 tools. The tool names were not being matched because TPV gets the long tool ID, and thus they were not running in docker.
