Fairly minor change, but when running many samples (hundeds) at once over a reference with a modest amount of contigs (thousands), this can save generating hundreds of thousands of small files on cluster storage which tends to have worse IO than node-local storage.
There is also the new temp file for the snf merging, but that likely won't have the same IO pressure.
